POLYMERASE CHAIN REACTION (PCR)
PCR stands for the Polymerase Chain Reaction and was developed in 1987 by Kary Mullis (which won him a Nobel Prize) and associates. With this technique it is possible to make virtually unlimited copies of a single DNA molecule even though it is initially present in a mixture containing many different DNA molecules. It is used to amplify a specific DNA (target) sequence lying between known positions (flanks) on a double-stranded (ds) DNA molecule. The polymerase chain reaction can be used to amplify both double and single stranded DNA. In order to perform PCR, one must know at least a portion of the sequence of the target DNA molecule that has to be copied. Generally, PCR amplifies small DNA targets 100-1000 base pairs (bp) long. It is technically difficult to amplify targets >5000 bp long. A pair of single stranded oligonucleotide primers, which have DNA sequences complementary to the flanking regions of the target sequence, must be synthesized. The primers are complementary to either end of the target sequence but lie on opposite strands. The primers are usually 20-30 nucleotides long and bind to complementary flanking region at 3' end.

Requirements: Thermal cycler (thermocycler) PCR amplification mix typically containing: Sample dsDNA with a target sequence Thermostable DNA polymerase Two oligonucleotide primers Deoxynucleotide triphosphates (dNTPs) Reaction buffer containing magnesium ions and other components Procedure: 1. The DNA molecule carrying a target sequence is denatured by heat at 90-95oC for 20 seconds. The two strands separate due to breakage of the hydrogen bonds holding them together. Oligonucleotide primers are added.

2. A reaction mixture containing all four deoxynucleotide triphosphates (dATP, dCTP, dGTP, dTTP) and a thermostable DNA polymerase is added. A DNA polymerase (Taq) that is not denatured by the high temperature needed to separate the DNA strands is used. It is usually sourced from Thermus aquaticus, a bacterium isolated from hot springs. 3. The mixture is allowed to cool to a lower temperature (50-65oC). Each strand of DNA molecule becomes annealed with an oligonucleotide primer complementary to either end of the target sequence. Primer annealing takes 20 seconds. © Sridhar Rao P.N (www.microrao.com)

4. The temperature is raised to 60-75oC and primers are extended by the action of DNA polymerase for 30 seconds. The polymerase synthesizes complementary sequence the 5' to 3' direction away from each of the primers. If the template contains an A nucleotide, the enzyme adds on a T nucleotide to the primer. If the template contains a G, it adds a C to the new chain. Polymerization continues until each newly synthesized strand has proceeded far enough to contain the site recognized by the other primer. At this point there would be exactly two copies of the target DNA sequence.

5. The mixture is heated again at 90-95oC to denature the molecules and separate the strands and the cycle repeated. Each new strand then acts as a template for the next cycle of synthesis. Thus amplification proceeds at an exponential (logarithmic) rate, i.e. amount of DNA produced doubles at each cycle. The amplified product at the end of PCR is called amplicon. A typical thermal cycle might be as follows: Heat denaturation at 94oC for 20 seconds Primer annealing at 55oC for 20 seconds Primer extension at 72oC for 30 seconds Average time for each cycle is approximately 4-5 minutes, considering the fact that heating and cooling between each stage also have to be considered. Initially these steps at three different temperatures were carried out in separate water baths but nowadays a thermal cycler is used (a machine that automatically changes the temperature at the correct time for each of the stages and can be programmed to carry out a set number of cycles). After the introduction of thermocycler, each cycle of replication can be completed in less than 5 minutes. After 30 cycles, a single molecule of DNA is amplified into more than a billion copies (230 = 1.02 x 109). Post amplification detection: Following PCR, the amplification product can be detected using gel electrophoresis followed by ethidium bromide staining and visualization with uv transillumination. Visualization of a band containing DNA fragments of a particular size can indicate the presence of the target sequence in the original DNA sample. Absence of a band may indicate that the target sequence was not present in the original DNA sample. Confirmation of the amplicons can be made by southern blotting using specific probes. Modifications and different types of PCR are: Nested PCR, Multiplex PCR, RT-PCR, Touchdown PCR, Arbitrarily Primed PCR, Inverse PCR, Allele Specific PCR, Asymmetric PCR, "Hot Start" PCR, Core Sample PCR, Degenerate PCR and PCR-Elisa. © Sridhar Rao P.N (www.microrao.com)

Applications of PCR: • Amplification of small amounts of DNA for further analysis by DNA fingerprinting. • The analysis of ancient DNA from fossils. • Mapping the human (and other species) genome. • The isolation of a particular gene of interest from a tissue sample. • Generation of probes: large amount of probes can be synthesized by this technique. • Production of DNA for sequencing: Target DNA in clone is amplified using appropriate primers and then its sequence determined. Helpful in conditions where amount of DNA is small. • Analysis of mutations: Deletions and insertions in a gene can be detected by differences in size of amplified product. • Diagnosis of monogenic diseases (single gene disorders): For pre-natal diagnosis, PCR is used to amplify DNA from foetal cells obtained from amniotic fluid. PCR has also proved very important in carrier testing. • Detection of microorganisms: Especially of organisms and viruses that are difficult to culture or take long time to culture or dangerous to culture. • The PCR has even made it possible to analyze DNA from microscope slides of tissue preserved years before. • Detection of microbial genes responsible for some aspect of pathogenesis or antibiotic resistance. • Crucial forensic evidence may often be present in very small quantities, e.g. one human hair, body fluid stain (blood, saliva, semen). PCR can generate sufficient DNA from a single cell. Limitations of PCR: PCR is an extremely sensitive technique but is prone to contamination from extraneous DNA, leading to false positive results. Another potential problem is due to cross-contamination between samples. It is for this reason that sample preparation, running PCR and post-amplification detection must be carried out in separate rooms. Concentration of Mg is very crucial as low Mg2+ leads to low yields (or no yield) and high Mg2+ leads to accumulation of nonspecific products. Non-specific binding of primers and primer-primer dimmer formation are other possible reasons for unexpected results. Reagents and equipments are costly, hence can’t be afforded by small laboratories.

...seen as a healthy part of growing up. The results show almost exactly equal responses to questions regardless of the gender in the scenario. In the written results it was seen that if a person believed in the existence and use of the word ‘slut’, they then all said that men can be ‘sluts.’ This furthers the idea that sexism in youth regarding the expression of sexual receptivity or interest, is no longer. Their opinions on the matter is equal for both sexes. Although in the true or false results...

Calum: A Fictional Narrative

...until next spring so I suggest you get out of my car, take out your phone, and call an Uber because I am not driving you.” Billie was serious. “We can get you fired. Now stop being a bitch and drive us. We are late now.” Louis groaned. Billie glared at him. “You can get out too.” She hissed. Louis shrugged and opened the door. He stepped out of the Range Rover and Zayn followed behind. Zayn slammed the door. Billie started up the van and pulled back onto the road. Harry looked down at his hands. Blood was dripping from his nose. He sighed. Billie glanced back at the boys in the rearview mirror. “There are tissues in the seat pocket.” She said. Harry muttered a thank you and held the glob of tissues tightly against his nose. The rest of the ride was silent and none of the boys minded. Calum stayed awake the rest of the trip. He wished he could sit in the passenger seat next to her where her backpack sat. Calum wished he could know what she was thinking right now. He hoped it was about him but he knew it probably wasn’t. Even though Billie often ignored him like she did with the rest of the boys he still liked her. She did nothing and often times was awkward and shy but he fell for that. And though he knew she probably never thought about him in a non business related way he loved her and couldn’t stop thinking about...

The Rave Scene

...only go to raves as an excuse to dress like a slut. Bros don’t belong here. Teenagers don’t belong here. Adults don’t belong here. Sluts don’t belong here. Your music taste sucks. Krewella sucks. Animals sucks. Ultra sucks. Trance sucks. EDM sucks." Look familiar? My guess is if you’ve visited the Internet any time in the past few months, it does. Yeah, the internet is a place full of trolls, where individuals are safe to hide behind this facade without repercussions. But these instances are only a few examples that speak to the larger issue at hand in our scene: PLUR is dead. Sure, PLUR is just a made up concept which never concretely existed, but I would argue that the values behind it used to be very much alive and practiced. Don’t get me wrong, the ideology of PLUR still exists for many generous, caring, respectful, and responsible people out there, but some of the most “PLUR” people I know even refuse to use that term because of what it has since turned into. In the grand scheme of this “scene", I am in no way an expert, nor can I speak for the “scene" outside of America. Only entering the rave culture a few years ago, I do not claim to have been here to have seen its “glory days” of warehouse parties and glow sticks; in fact, I might even be considered a “noob.” Yet one thing is very evident to me in my short time being a part of this beautiful subculture: it has changed. I won’t speak for what I don’t know, but in my time being a “raver” I have seen Peace,...

Sports Impact on Children

...most cases, they haven’t. Teenagers have an easy out of escaping trouble now days through social media. They use fake accounts so that their identity is anonymous when embarrassing others. People believe that if they send or post something on social media it can be deleted and no one else will see it, but people can share what they’ve sent or posted and then everyone can see it. Finally, they have constant access to social media through computers, cellphones or tablets to insult others. The 2011 movie “Cyberbully” is a prime example of bullying over social media being one of the main causes of teen attempted suicides. In this movie Emily Osmet plays a girl named Taylor who is bullied by one of her friends through a fake profile. On this fake profile her friend fronts as being someone names James who spreads a rumor about Taylor that she slept with him. People begin calling Taylor vulgar names like “slut” and “whore”. She eventually tries to attempt suicide by overdosing on pills when her friend finds her. Taylor’s mother did what more parents should be doing, and fought to make cyberbullying illegal. The 2013 Youth Risk Behavior Surveillance Survey states “15% of high school students (grades 9-12) were electronically bullied in the past year.” (stopbullying.gov) And this is only the reported cases. There are many more cases where individuals do not say anything because they are ashamed of what people are saying about them. Some cases are not reported due to fear...

Employment

...called Liar Liar. In this film, Jim Carrey plays a character named Fletcher Reede who is a lawyer in Los Angeles. Fletcher Reede is faced with a big dilemma when his son Max makes a birthday wish; wishing that his father could not lie for twenty-four hours. Magically, the wish comes true and during the twenty-four hours of not being able to lie there are plenty of legal and ethical issues that Fletcher Reede creates. The first ethical issue that is presented is when Jennifer Tilly meets with Fletcher Reede for the first time. Jennifer Tilly seems to be a gold digger who only wants money out of a divorce with her husband. She makes it very obvious by mistake and does not realize it. Rather than Fletcher Reede choosing to inform her with the correct way to handle this situation with the divorce, he not only encourages it but also blows it way out of proportion making it seem like Jennifer Tilly is the victim. It is extremely unethical to do this because the right thing to do would be to let her know what is morally correct in this situation. Seeing that Jennifer Tilly was clearly not the victim, Fletcher Reede could have avoided acting unethical by being honest with her and letting her know what would be a fair settlement in this situation. It is a lawyer's job to help their client and put their client in the best position possible, however it is required that they remain loyal to the law and remain ethical in their decisions. Lady Brett Ashley Essay

...It may not be all it’s cracked out to be. It is easy to throw on some clothes that will make you look appealing to the eye and act like you are the most confident person in the world; but on the inside you may feel completely different. In the story The Sun Also Rises, Lady Brett wears clothes that may show a little more skin than usual. When introduced in the story she was described as wearing a tweed skirt which comes above the knees. For the time period being the 1920’s, this was very risky. At this point in time women had just won the right to vote. Directly before this time, they were wearing skirts to their ankles and dresses with sleeves. In the article “Character Studies: Lady Brett Ashley” by Stephanie LaCava, states, “Her hair is an androgynous style,” (para.6). Having an androgynous style means that it is a cross between a man and a woman's look. She wasn’t your average girl of the 1920’s; her look was very modern for the time. Along with her attire Brett was described as having “curves like the hull of a racing yacht” (pg.30). Her curves attracted men easily especially when she wore risky clothes. With men coming at her like flies, she was used to all of the attention. This kind of look...

Who Is Jon Krakauer's 13 Reasons Why?

...Right after finishing the show, I instantly found the comparison between Missoula and Krakauer’s style of reporting to the producer of the show, Joseph Incaprera. Both men decided to not sugar coat any part of the topic of rape or rape culture. I felt just as uncomfortable reading Missoula as I did watching 13 Reasons Why, and that is how I know both told the stories of these young women effectively and with passion. A person should feel uncomfortable when hearing the word rape, and an effective narrative should provoke anger into the soul. A football player or honored member of a college campus raping a woman and getting away with the crime is not just a television show plotline, it is an actual event that has happened multiple times. Missoula also reminded me of a rape case that occurred back in 2012, when trophy-winning quarterback, Jameis Winston, assaulted a young woman at Florida State University. Yet, according to Times Magazine, “The police did not follow the obvious leads that would have quickly identified the suspect as well as witnesses, one of whom videotaped part...

I have come across numerous articles (and the dreaded comments section) that debate whether or not rape culture actually exits in the United States, and I agree with many points coinciding with the presence of rape culture in our society in regards to victim-blaming and slut-shaming, however to some degree, I do not believe song lyrics, TV shows/movies, and jokes that seemingly promote rape actually causes rape to occur....

Birth Control

...counter? I say yes and let me tell you why. Being a teen I see and hear what goes on around high school and you would be surprised how many kids have sex and how many times a day. Kids, who get pregnant, are going to do it regardless. No parent, no class, and no teacher are going to tell them what to do if that’s what they want to do. I’m sorry that’s the way it works, if you don’t like it change it. That’s where birth control comes in. Maybe they do it more but that’s better than ruining a teenager’s life in the future just because they were naïve in the past. Now think the baby and a kid herself raising another human being. Fourteen and fifteen year olds raising kids that’s just kills me inside because there’s no way a baby should be brought up in that environment. Also let’s think about the mental and physical toll upon the family and child itself. The family knowing that there little princess who was just watching the little mermaid and Dora is now having to become an adult, a parent all of the sudden. In some cases their parents will kick them out or even beat them just because they don’t want to deal with them. Now the actual becoming parent dealing with the social aspect of is just unbearable. I mean teenagers are mean in general and how they treat others is even worse. We do this thing as kids, where we put our whole life as high school students in popularity. Twitter, Instagram, Facebook, all these social networks depend all on how many followers you have. The minute you...

Humiliation And Shaming In The Scarlet Letter And The Ted Talk

...In both the Scarlet Letter by Nathaniel Hawthorne and the Ted Talk by Monica Lewinsky, both authors highlight how the effects of humiliation by society towards an individual only have the desired negative impact for a short time. Even though the sin becomes part of the individual’s identity, the negative impacts of trying to reform the guilty wears off, and the character of the person is strengthened. However, the culture created by the genesis of humiliation is everlasting, and it creates a harmful society that condones humiliation and shaming, while lacking compassion. Humiliation and shaming does more harm to the society than to the individual. In the Scarlet Letter, the main character Hester Prynne, is subjected to public humiliation by having to wear a scarlet “A” to show she has committed...

Internet Discrimination & Social Learning Theory

...today have been using multiple electronic digital devices which provide a new means of communicating with each other and access to the worldwide Internet. While these devices should be used as positive tools in educational and other settings, unfortunately, these devices are also sometimes used in very unsafe and irresponsible ways. When people start resorting to bullying and harassment via the Internet and other electronic communication devices, these behaviors are called “cyber bullying.” Recently, there have been many public service announcements (PSAs) trying to stop the use of discriminatory slurs with little or no effect. There were articles in “The Nation” and “The New York Times” about polls taken by MTV on the effect these slurs have on young people with a few surprising results. They found that half of young people say using discriminatory slurs is wrong but 54% say it’s okay to use such slurs as “fag”, “slut”, or “retard” when they are in their individual circle of friends. With the growing use of social networking...

Each tape has a dark blue number painted in the upper right-hand corner, possibly with nail polish. Each side has its own number. One and two on the first tape, three and four on the next, five and six,and so on. The last tape has thirteen on one side, but nothing on the back Hello, boys and girls. Hannah Baker here. Live and in stereo. No return engagements. No encore. And this time, absolutely no requests. I hope you’re ready, because I’m about to tell you the story of my life. More specifically why my life ended. And if you’re listening to these tapes, you’re one of the reasons why: I’m not saying which tape brings you into the story, But fear not,if you received this lovely little box, your name will pop up… I promise. The rules are pretty simple. There are only two. Rule number one: You listen. Rule number two: You pass it on. Hopefully, neither one will be easy for you. When you’re done listening to all thirteen sides-because there are thirteen sides to every story-rewind the tape, put them back in the box and pass them on to whoever follows your little tale. And you, lucky number thirteen, you can take the tapes straight to hell. Depending on your religion, maybe I’ll see you there. In case you’re tempted to break the rules, understand that I did make a copy of these tapes. These copies will be released in a very public manner if this package doesn't...

Cyber Bully

...my plan to spread awareness in schools to the students and parents. In conclusion, it will discuss how to examine the effect of the plan to spread awareness. Introduction Cyber bullying among children and teens is when they threaten, harass, humiliate, torment and embarrass another child or teen. Cyber bullying is done via internet, interactive and digital technologies or mobile phones. There are two categories for cyber bullying; direct attacks and cyber bullying by proxy. Direct attacks are sent directly from one kid to another and by proxy is when a third party is used to help cyber bully a victim. This can be done with or without the third parties knowledge. Impact of Cyber – Bullying Cyber bullying has made a huge negative impact on kids who have found themselves on the wrong end of it. That’s exactly what happened to Phoebe Prince of South Hadley Massachusetts, she committed suicide as a result of being cyber bullied as well in person (CNN, 2010). Prince, who was only 15 years old, suffered with the bullying for months. It started because she briefly dated a popular senior football player. According to District Attorney, Elizabeth Scheibel, “the investigation revealed relentless activity directed toward Phoebe designed to humiliate her and to make it impossible for her to remain in school” (Schworm, 2011) Prince was call horrible names like “whore” and “Irish slut” on Facebook and Twitter.
