Gimė Sasnavos valsčiuje Selemos Būdos kaime Marijampolės apskrityje, trečias vaikas iš 11. Tėvas Vincas Grinius (1837–1915) – nepasiturintis ūkininkas. rašytojo Mykolo Akelaičio sūnėnas, mokėjo rašyti ir skaityti, galėjo susikalbėti rusiškai ir lenkiškai, talkino matininkams, perrašė iš lenkų kalbos išverstą medicinos knygą, turėjo nedidelę biblioteką – maldaknygių. Mama Ona Vosyliūtė – Griniuvienė (1839–1919) iš Šunskų ūkio, kalbėjo tik lietuviškai, griežtai religinga katalikė. Brolis Jonas Grinius (1877–1954), stalius auksuotojas, visuomenininkas, knygnešys. Sesuo Ona Griniūtė – Bacevičienė, visuomenininkė, knygnešė.

Santuokos, vaikai Pirmoji žmona Joana Dominika Pavalkytė – Griniuvienė (1865–1918), su kuria susituokė 1895 m. rugpjūčio 18 d. Alvito parapijoje, Vilkaviškio apskrityje, visuomenės ir kultūros veikėja, politikė, publicistė, knygnešė, nušauta Kislovodske bolševikų plėšikų. Sūnūs Kazys Grinius (1899–1965) – karinis veikėjas, Generalinio štabo pulkininkas. Duktė Gražina Griniūtė (1902–1918) per apiplėšimą Kislovdske sužeista revolverio šūviu į galvą, po kelių savaičių mirė. Sūnus Jurgis Grinius (1909–1919) gimė silpnos sveikatos po to, kai abu Griniai buvo įkalinti dėl „Šviesos“ organizacijos bylos, mirė Paryžiuje. Antroji žmona Kristina Arsaitė – Grinienė (1896–1987). Sūnus Liūtas Grinius (1927–1989) – karo pramonės inžinierius, JAV lietuvių visuomenės veikėjas, artimas Prezidento Valdo Adamkaus draugas.

Mokykla
Skaityti mokė mama, skaičiuoti ir rašyti – tėvas. 1876 m. rudenį būdamas 9 m. pradėjo lankyti Ožkinės rusišką pradžios mokyklą, po trijų mėnesių – Linmarkuose, Gudelių pradžios mokyklą, nuo 1877 m. mokėsi Marijampolėje, 1879 m. būdamas 12 m. priimtas į Marijampolės gimnazijos I klasę. Iki trečios klasės su bendraklasiais kalbėdavosi daugiausiai lenkiškai. Trečioje klasėje pradėjo lankyti lietuvių kalbos pamokas. Paskatintas 1883 m. pasirodžiusios „Aušros“, kartu su suolo draugu J. Mačiu-Kėkštu leido rankraštinį laikraštėlį „Priešaušris“.

Studijos, aktyvizmas
Baigęs gimnaziją ir 1887 m. įstojęs į mediciną Maskvos universitete tapo slaptos lietuvių studentų draugijos nariu, pirmininkavo jai nuo 1889 m. iki savo studijų pabaigos. Draugija organizavo studentų savišvietą ir savišalpą, platino lietuvišką spaudą .Jo iniciatyva studentai Maskvoje įkūrė „Fondą lietuvių knygoms leisti“. Studijuodamas paskelbė pirmą savo straipsnį JAV laikraštyje „Lietuviškas balsas“. Būdamas 22 m. kartu su V.Kudirka ir dar 6 bendraminčiais 1888 m. dalyvavo susirinkime kur nutarta leisti„Varpą“, 1893 m. išrinktas Varpininkų komiteto nariu, organizavo „Ūkininko“ leidimą. Kartu su kitais 4 studentais parašė „Trumpą senovės Lietuvių 1893 m. gavo laivo gydytojo vietą ir apie 9 mėnesius plaukiojo Kaspijos jūra.
