BASICS

Fill the Glass Bottles with water by using the left-trigger on a source of water.

If you need to make potions somewhere that is not near water you'll want to use the Cauldron, multiple Buckets and carry a large stack of Glass Bottles. Take the Buckets and fill them with water. Empty the Bucket into the Cauldron and then fill the Glass Bottles with water to make Water Bottles. Note that each Cauldron full of water can fill three Glass Bottles. Also note that Water Bottles do not stack.

Now go to the Brewing Stand and use it to bring up the brewing interface. Place up to three Water Bottles in the slots at the bottom then place the Primary Ingredient in the slot in the top. Once the brewing is complete, you can drop in another ingredient to further alter or enhance the potion such as adding Gunpowder to turn a Potion into a Splash Potion.

Tip: Always try to use three Glass Bottles at a time when brewing. Only a single Primary Ingredient can be used to create three potions so it is very inefficient to create only one potion at a time unless you are in a pinch.

Potions are brewed in stages and the first potion you'll need to brew before you can get to the more interesting ones is the Awkward Potion. The primary ingredient for this is a Nether Wart. You can then add additional ingredients to the Awkward Potion such as Sugar or a Ghast Tear to create a useful potion.

Creating a potion by starting with any other ingredient results in either Mundane or Thick Potions that are essentially useless right now and can only be used to create a Potion of Weakness after combining the Mundane/Thick Potion with a Fermented Spider Eye. If you need a Potion of Weakness, it is best to just start with the Fermented Spider Eye.

...By mining the block below you, you're likely to fall into a cave system and take significant falling damage, fall into lava and lose your inventory or fall into a dungeon and be killed or severely damaged by mobs. Notch has even added a splash text to this effect. It is always safer to mine in a staircase pattern or find an open-mouth cave on the surface. It is also safe to place ladders as you go so you don't fall off the block and get killed. A 2×1 hole straight down is still not advisable, but is much safer, since you don't have to stand on the block that you're removing. If you want to dig straight down, another method consists of mining 4 blocks in a 2×2. Stand on one and break the one next to it, hop onto the block below, and repeat. Make sure you don't dig two down from the one you step onto; you have to be able to jump back up. This will consume more resources but constructs a staircase back to the mine entrance. A safer method is to dig a 3×1 hole with a ladder down the middle. (Multiple ladders may also work.) It's worth re-adding some side blocks every 5 to 8 levels, in case you fall off the ladder. You can also pour water at the bottom to protect you from fall damage.
